Paused capturing before meridian flip blocks alignment after meridian flip

In the case that a capture sequence has been paused while the meridian flip takes place, continuing the sequence afterwards creates a conflict with alignment afterwards, so that no post flip alignment takes place AND captured frames are ignored since the post flip alignment hasn't finished.
